Analysis of the first genome of a hyperthermophilic marine virus-like particle, PAV1, isolated from Pyrococcus abyssi ArchiMer

Only one virus-like particle (VLP) has been reported from hyperthermophilic Euryarchaeotes. This VLP, named PAV1 is shaped like a lemon and was isolated from a strain of "Pyrococcus abyssi," a deep-sea isolate. Its genome consists of a double-stranded circular DNA of 18 kb which is also present at a high copy number (60 per chromosome) free within the host cytoplasm but is not integrated into the host chromosome. Here, we report the results of complete analysis of the PAV1 genome. All the 25 predicted genes, except 3, are located on one DNA strand. Archaeal communities associated with shallow to deep subseafloor sediments of the New Caledonia Basin ArchiMer

P>The distribution of the archaeal communities in deep subseafloor sediments [0-36 m below the seafloor (mbsf)] from the New Caledonia and Fairway Basins was investigated using DNA- and RNA-derived 16S rRNA clone libraries, functional genes and denaturing gradient gel electrophoresis (DGGE). A new method, Co-Migration DGGE (CM-DGGE), was developed to access selectively the active archaeal diversity. Prokaryotic cell abundances at the open-ocean sites were on average similar to 3.5 times lower than at a site under terrestrial influence. Comparison of microbial communities associated with three Atlantic ultramafic hydrothermal systems ArchiMer

The distribution of Archaea and methanogenic, methanotrophic and sulfate-reducing communities in three Atlantic ultramafic-hosted hydrothermal systems (Rainbow, Ashadze, Lost City) was compared using 16S rRNA gene and functional gene (mcrA, pmoA and dsrA) clone libraries. The overall archaeal community was diverse and heterogeneously distributed between the hydrothermal sites and the types of samples analyzed (seawater, hydrothermal fluid, chimney and sediment). Le contrôle bactérien des élevages de mollusques bivalves a été entrepris dans notre laboratoire depuis 1972 avec l'aide financière du C.N.E.X.O. (Contrats 72/489, 73/725, 74/794, 75/1198, 76/1434, 77/1626, 78/1835, 79/2048, 80/2308). Un bref rappel des résultats obtenus de 1972 à 1979 a été présenté en préambule au programme scientifique du contrat 80/2308. Ce rappel avait pour but de tracer l'évolution des axes de recherche et la progression des connaissances depuis le début de ce travail. Ces résultats obtenus ont permis la rédaction de vingt deux articles et communications à divers congrès, la soutenance d'une thèse de 3ème cycle et d'une thèse de Doctorat d'Etat. Effect of variation of environmental conditions on the microbial communities of deep-sea vent chimneys, cultured in a bioreactor ArchiMer

Both cultivation and molecular techniques were used to investigate the microbial diversity and dynamic of a deep-sea vent chimney. The enrichment cultures performed in a gas-lift bioreactor were inoculated with a black smoker chimney sample collected on TAG site on the mid-Atlantic ridge. To mimic as close as possible environmental conditions, the cultures were performed in oligotrophic medium with nitrogen, hydrogen and carbon dioxide (N-2/H-2/CO2) gas sweeping. Also, the temperature was first settled at a temperature of 85A degrees C and colloidal sulphur was added. Then, the temperature was lowered to 60A degrees C and sulphur was omitted. The bacterial colonization of the digestive tract of Mytilus edulis was studied, in the laboratory, using juvenile mussels. For these experiments, six bacterial strains belonging to four different taxonomic groups, were selected from the author's bacterial collection. The results were obtained by examination of histological sections of mussels using both light and scanning electron microscopy. All the selected strains were ingested by the mussels, and observed at different levels of the digestive tract as early as 15 minutes after the distribution of the bacter­ial suspension. Etude preliminaire de communautes bacteriennes heterotrophes associees a des invertebres des sources hydrothermales profondes ArchiMer

During the Biocyarise 1984 cruise, individuals of Alvinella pompejana and Bathymodiolus thermophilus were sampled by the submersible Cyana, on the 13 degree N site. Seventy-three heterotrophic bacterial strains were isolated from different body regions of these 2 animals. All the strains are Gram negative rods, most of them are motile. The bacteria isolated from Alvinella epidermis showed the highest index of carbohydrate and amino-acid utilization as sole carbon source. The thermal tolerance of these bacteria is well correlated to the temperatures of the biotopes of these invertebrates. The possible role of these heterotrophic bacteria in the hydrothermal ecosystem is discussed.

Marinilactibacillus piezotolerans sp nov., a novel marine lactic acid bacterium isolated from deep sub-seafloor sediment of the Nankai Trough ArchiMer

A piezotolerant, mesophilic, marine lactic acid bacterium (strain LT20(T)) was isolated from a deep sub-seafloor sediment core collected at Nankai Trough, off the coast of Japan. Cells were Gram-positive, rod-shaped, non-sporulating and non-motile. The NaGl concentration range for growth was 0-120 gl(-1), with the optimum at 10-20 g l(-1). The temperature range for growth at PH 7.0 was 4-50 degreesC, with the optimum at 37-40 degreesC. The optimum pH for growth was 7.0-8.0. Nautilia abyssi sp nov., a thermophilic, chemolithoautotrophic, sulfur-reducing bacterium isolated from an East Pacific Rise hydrothermal vent ArchiMer

A novel strictly anaerobic, thermophilic, sulfur-reducing bacterium, designated PH1209(T), was isolated from an East Pacific Rise hydrothermal vent (13 degrees N) sample and studied using a polyphasic taxonomic approach. Cells were Gram-negative, motile rods (approx. 1.60x0.40 mu m) with a single polar flagellum. Strain PH1209(T) grew at temperatures between 33 and 65 degrees C (optimum 60 degrees C), from pH 5.0 to 8.0 (optimum 6.0-6.5), and between 2 and 4% (w/v) NaCl (optimum 3%). Cells grew chemolithoautotrophically with H-2 as an energy source, So as an electron acceptor and CO2 as a carbon source. Presence and activity of anaerobic ammonium-oxidizing bacteria at deep-sea hydrothermal vents ArchiMer

Recent studies indicate that ammonia is an important electron donor for the oxidation of fixed nitrogen, both in the marine water column and sediments. This process, known as anammox, has so far only been observed in a large range of temperature habitats. The present study investigated the role of anammox in hydrothermal settings. During three oceanographic expeditions to the Mid-Atlantic Ridge, hydrothermal samples were collected from five vent sites, at depths ranging from 750 to 3650m from cold to hot habitats. Pyrococcus CH1, an obligate piezophilic hyperthermophile: extending the upper pressure-temperature limits for life ArchiMer

A novel hydrothermal site was discovered in March 2007, on the mid-Atlantic ridge during the cruise 'Serpentine'. At a depth of 4100 m, the site 'Ashadze' is the deepest vent field known so far. Smoker samples were collected with the ROV 'Victor 6000' and processed in the laboratory for the enrichment of anaerobic heterotrophic microorganisms under high-temperature and high-hydrostatic pressure conditions. Strain CH1 was successfully isolated and assigned to the genus Pyrococcus, within the Euryarchaeota lineage within the Archaea domain. Shewanella profunda sp nov., isolated from deep marine sediment of the Nankai Trough ArchiMer

A novel piezotolerant, mesophilic, facultatively anaerobic, organotrophic, polarly flagellated bacterium (strain LT13a(T)) was isolated from a deep sediment layer in the Nankai Trough (Leg 190, Ocean Drilling Program) off the coast of Japan. This organism used a wide range of organic substrates as sole carbon and energy sources: pyruvate, glutamate, succinate, fumarate, lactate, citrate, peptone and tryptone. Oxygen, nitrate, fumarate, ferric iron and cystine were used as electron acceptors. Maximal growth rates were observed at a hydrostatic pressure of 10 MPa. A thermophillic, non-spore-forming, marine, sulfate-reducing bacterium, strain SL6(T), was isolated from deep-sea hydrothermal sulfides collected at Guaymas Basin. The Gram-negative-staining cells occurred singly or in pairs as small, highly motile rods. The temperature range for growth was 50-80degreesC with an optimum at 75degreesC. The pH range for growth at 70degreesC was 6.3-6.8, with an optimum at 6.5. The NaCl concentration range for growth was 5.55 g l(-1), with an optimum at 30 g l(-1).
